Bug and or math error fix

There are quite a few bugs that are cleaned up in this commit. We are now able to deal with reactions at the boundaries. Additionally, pressure waves behave better (qualitatively) when exiting the domain. Gold Standards will most likely need to be updated in the LBMS repository.
